I saw a clip from Date A Live and in the scene where they sink everything into the ground behind blast doors during the spatial quakes, an Odakyu 10000 series is visible being pulled underground along with another train.

Browsing through this thread I was wondering when someone would mention Tetsuko no Tabi. Glad that Shashinka did it. Here's some screenshots:

Here's the hero of our tale explaining how he's created a route which minimises the time required to visit every station on the Kururi line in Chiba prefecture. An interesting mathematical problem.

I don't know much about trains, but this is likely the 115 series EMU, on the Ryomo line in Tochigi and Gunma prefectures.

Here is what I believe is the Wa89-300 DMU. It's about to reach Omama station on the scenic Watarase Keikoku line in Gunma prefecture.

At Mori station on the Sawara branch of the Hakodate Main line in Hokkaido. I think that might be a Kiha 40-700 DMU, but I'm not sure. That's Komagatake in the background, an active volcano.

Finally, here's what I think is a Kiha 32 series DMU on the Dosan line in Shikoku. The train has just left Tosa-Kitagawa station, which interestingly lies on a bridge over a river.

In the 2nd season of Lupin the third, in the episode 8 "Disorient Express", an italian FS E444 is fetaured.

Intrestingly enough, in the anime it seems to have only one cab, but the real one has two.

In "the wind rises" we have some steam locos (i'll specify wich types later), an old-style EMU, Old Nagoya and Tokyo streetcars.

 

In "whisper of the heart" we can see a Keio 5000 series with conventional 2-panel doors.

 

In "Pom Poko" we can see something like a Keio 6000 series, a JR 103 series crossing a bridge and near the end a 201 series.

 

In "From up on poppy hill" we have the JNR 63 series.

 

I'll get some screenshots later

 

Btw, the JR 113-style EMU in "5 centimeters per second" it's definitvely a 115 series and the "maybe-Odakyu-5000" it's certainly a 5000 series.

In the current anime season there's "Shoujo-tachi wa Kouya wo Mezasu", where the Keikyu 800 series can be seen throughout the show. It's even in the opening.

Going 12 years back, there's "Elfen Lied", wich was set in Kamakura and features the Enoden.

The interior of an 1000 series is the location for a very unpleasant scene.

However, it looks a bit off as the windows are more reminiscent of a 300 series.

In Gunslinger Girl we've some Italian subway trains.

 

The first is a series 300 from Milan's Metro Line 2 aka "The Green Line" in episode 5.

In Gunslinger Girl we've some Italian subway trains.

And they didn't even forget about all the graffiti. :D

 

"Angel Beats!" featured what seems to be a Tokyu 7700 series.

This one's inaccurate as 113 series trains were withdrawn from the Tokaido Main Line several years ago. (afaik)

In Pom Poko we have a Keio 6000 series on the Sagamihara line.

9600 and C56 series steam locos.  There is also a little small loco at the start of the movie when he is dreaming.
